SubscribeK-Dense Analyst: Towards Fully Automated Scientific Analysis
The complexity of modern bioinformatics analysis has created a critical gap between data generation and developing scientific insights. While large language models (LLMs) have shown promise in scientific reasoning, they remain fundamentally limited when dealing with real-world analytical workflows that demand iterative computation, tool integration and rigorous validation. We introduce K-Dense Analyst, a hierarchical multi-agent system that achieves autonomous bioinformatics analysis through a dual-loop architecture. K-Dense Analyst, part of the broader K-Dense platform, couples planning with validated execution using specialized agents to decompose complex objectives into executable, verifiable tasks within secure computational environments. On BixBench, a comprehensive benchmark for open-ended biological analysis, K-Dense Analyst achieves 29.2% accuracy, surpassing the best-performing language model (GPT-5) by 6.3 percentage points, representing nearly 27% improvement over what is widely considered the most powerful LLM available. Remarkably, K-Dense Analyst achieves this performance using Gemini 2.5 Pro, which attains only 18.3% accuracy when used directly, demonstrating that our architectural innovations unlock capabilities far beyond the underlying model's baseline performance. Our insights demonstrate that autonomous scientific reasoning requires more than enhanced language models, it demands purpose-built systems that can bridge the gap between high-level scientific objectives and low-level computational execution. These results represent a significant advance toward fully autonomous computational biologists capable of accelerating discovery across the life sciences.
Reasoning LLMs in the Medical Domain: A Literature Survey
The emergence of advanced reasoning capabilities in Large Language Models (LLMs) marks a transformative development in healthcare applications. Beyond merely expanding functional capabilities, these reasoning mechanisms enhance decision transparency and explainability-critical requirements in medical contexts. This survey examines the transformation of medical LLMs from basic information retrieval tools to sophisticated clinical reasoning systems capable of supporting complex healthcare decisions. We provide a thorough analysis of the enabling technological foundations, with a particular focus on specialized prompting techniques like Chain-of-Thought and recent breakthroughs in Reinforcement Learning exemplified by DeepSeek-R1. Our investigation evaluates purpose-built medical frameworks while also examining emerging paradigms such as multi-agent collaborative systems and innovative prompting architectures. The survey critically assesses current evaluation methodologies for medical validation and addresses persistent challenges in field interpretation limitations, bias mitigation strategies, patient safety frameworks, and integration of multimodal clinical data. Through this survey, we seek to establish a roadmap for developing reliable LLMs that can serve as effective partners in clinical practice and medical research.
Consent in Crisis: The Rapid Decline of the AI Data Commons
General-purpose artificial intelligence (AI) systems are built on massive swathes of public web data, assembled into corpora such as C4, RefinedWeb, and Dolma. To our knowledge, we conduct the first, large-scale, longitudinal audit of the consent protocols for the web domains underlying AI training corpora. Our audit of 14,000 web domains provides an expansive view of crawlable web data and how consent preferences to use it are changing over time. We observe a proliferation of AI-specific clauses to limit use, acute differences in restrictions on AI developers, as well as general inconsistencies between websites' expressed intentions in their Terms of Service and their robots.txt. We diagnose these as symptoms of ineffective web protocols, not designed to cope with the widespread re-purposing of the internet for AI. Our longitudinal analyses show that in a single year (2023-2024) there has been a rapid crescendo of data restrictions from web sources, rendering ~5%+ of all tokens in C4, or 28%+ of the most actively maintained, critical sources in C4, fully restricted from use. For Terms of Service crawling restrictions, a full 45% of C4 is now restricted. If respected or enforced, these restrictions are rapidly biasing the diversity, freshness, and scaling laws for general-purpose AI systems. We hope to illustrate the emerging crisis in data consent, foreclosing much of the open web, not only for commercial AI, but non-commercial AI and academic purposes.
AI Deception: A Survey of Examples, Risks, and Potential Solutions
This paper argues that a range of current AI systems have learned how to deceive humans. We define deception as the systematic inducement of false beliefs in the pursuit of some outcome other than the truth. We first survey empirical examples of AI deception, discussing both special-use AI systems (including Meta's CICERO) built for specific competitive situations, and general-purpose AI systems (such as large language models). Next, we detail several risks from AI deception, such as fraud, election tampering, and losing control of AI systems. Finally, we outline several potential solutions to the problems posed by AI deception: first, regulatory frameworks should subject AI systems that are capable of deception to robust risk-assessment requirements; second, policymakers should implement bot-or-not laws; and finally, policymakers should prioritize the funding of relevant research, including tools to detect AI deception and to make AI systems less deceptive. Policymakers, researchers, and the broader public should work proactively to prevent AI deception from destabilizing the shared foundations of our society.
LEO-RobotAgent: A General-purpose Robotic Agent for Language-driven Embodied Operator
We propose LEO-RobotAgent, a general-purpose language-driven intelligent agent framework for robots. Under this framework, LLMs can operate different types of robots to complete unpredictable complex tasks across various scenarios. This framework features strong generalization, robustness, and efficiency. The application-level system built around it can fully enhance bidirectional human-robot intent understanding and lower the threshold for human-robot interaction. Regarding robot task planning, the vast majority of existing studies focus on the application of large models in single-task scenarios and for single robot types. These algorithms often have complex structures and lack generalizability. Thus, the proposed LEO-RobotAgent framework is designed with a streamlined structure as much as possible, enabling large models to independently think, plan, and act within this clear framework. We provide a modular and easily registrable toolset, allowing large models to flexibly call various tools to meet different requirements. Meanwhile, the framework incorporates a human-robot interaction mechanism, enabling the algorithm to collaborate with humans like a partner. Experiments have verified that this framework can be easily adapted to mainstream robot platforms including unmanned aerial vehicles (UAVs), robotic arms, and wheeled robot, and efficiently execute a variety of carefully designed tasks with different complexity levels. Aligning and Prompting Everything All at Once for Universal Visual Perception
Vision foundation models have been explored recently to build general-purpose vision systems. However, predominant paradigms, driven by casting instance-level tasks as an object-word alignment, bring heavy cross-modality interaction, which is not effective in prompting object detection and visual grounding. Another line of work that focuses on pixel-level tasks often encounters a large annotation gap of things and stuff, and suffers from mutual interference between foreground-object and background-class segmentation. In stark contrast to the prevailing methods, we present APE, a universal visual perception model for aligning and prompting everything all at once in an image to perform diverse tasks, i.e., detection, segmentation, and grounding, as an instance-level sentence-object matching paradigm. Specifically, APE advances the convergence of detection and grounding by reformulating language-guided grounding as open-vocabulary detection, which efficiently scales up model prompting to thousands of category vocabularies and region descriptions while maintaining the effectiveness of cross-modality fusion. To bridge the granularity gap of different pixel-level tasks, APE equalizes semantic and panoptic segmentation to proxy instance learning by considering any isolated regions as individual instances. APE aligns vision and language representation on broad data with natural and challenging characteristics all at once without task-specific fine-tuning. The extensive experiments on over 160 datasets demonstrate that, with only one-suit of weights, APE outperforms (or is on par with) the state-of-the-art models, proving that an effective yet universal perception for anything aligning and prompting is indeed feasible. Trinity-RFT: A General-Purpose and Unified Framework for Reinforcement Fine-Tuning of Large Language Models
Trinity-RFT is a general-purpose, flexible and scalable framework designed for reinforcement fine-tuning (RFT) of large language models. It is built with a decoupled design, consisting of (1) an RFT-core that unifies and generalizes synchronous/asynchronous, on-policy/off-policy, and online/offline modes of RFT, (2) seamless integration for agent-environment interaction with high efficiency and robustness, and (3) systematic data pipelines optimized for RFT. Trinity-RFT can be easily adapted for diverse application scenarios, and serves as a unified platform for exploring advanced reinforcement learning paradigms. This technical report outlines the vision, features, design and implementations of Trinity-RFT, accompanied by extensive examples demonstrating the utility and user-friendliness of the proposed framework.
ComfyMind: Toward General-Purpose Generation via Tree-Based Planning and Reactive Feedback
With the rapid advancement of generative models, general-purpose generation has gained increasing attention as a promising approach to unify diverse tasks across modalities within a single system. Despite this progress, existing open-source frameworks often remain fragile and struggle to support complex real-world applications due to the lack of structured workflow planning and execution-level feedback. To address these limitations, we present ComfyMind, a collaborative AI system designed to enable robust and scalable general-purpose generation, built on the ComfyUI platform. ComfyMind introduces two core innovations: Semantic Workflow Interface (SWI) that abstracts low-level node graphs into callable functional modules described in natural language, enabling high-level composition and reducing structural errors; Search Tree Planning mechanism with localized feedback execution, which models generation as a hierarchical decision process and allows adaptive correction at each stage. Together, these components improve the stability and flexibility of complex generative workflows. We evaluate ComfyMind on three public benchmarks: ComfyBench, GenEval, and Reason-Edit, which span generation, editing, and reasoning tasks. Results show that ComfyMind consistently outperforms existing open-source baselines and achieves performance comparable to GPT-Image-1. BuildBench: Benchmarking LLM Agents on Compiling Real-World Open-Source Software
Automatically compiling open-source software (OSS) projects is a vital, labor-intensive, and complex task, which makes it a good challenge for LLM Agents. Existing methods rely on manually curated rules and workflows, which cannot adapt to OSS that requires customized configuration or environment setup. Recent attempts using Large Language Models (LLMs) used selective evaluation on a subset of highly rated OSS, a practice that underestimates the realistic challenges of OSS compilation. In practice, compilation instructions are often absent, dependencies are undocumented, and successful builds may even require patching source files or modifying build scripts. We propose a more challenging and realistic benchmark, BUILD-BENCH, comprising OSS that are more diverse in quality, scale, and characteristics. Furthermore, we propose a strong baseline LLM-based agent, OSS-BUILD-AGENT, an effective system with enhanced build instruction retrieval module that achieves state-of-the-art performance on BUILD-BENCH and is adaptable to heterogeneous OSS characteristics. We also provide detailed analysis regarding different compilation method design choices and their influence to the whole task, offering insights to guide future advances. We believe performance on BUILD-BENCH can faithfully reflect an agent's ability to tackle compilation as a complex software engineering tasks, and, as such, our benchmark will spur innovation with a significant impact on downstream applications in the fields of software development and software security.
The future of human-AI collaboration: a taxonomy of design knowledge for hybrid intelligence systems
Recent technological advances, especially in the field of machine learning, provide astonishing progress on the road towards artificial general intelligence. However, tasks in current real-world business applications cannot yet be solved by machines alone. We, therefore, identify the need for developing socio-technological ensembles of humans and machines. Such systems possess the ability to accomplish complex goals by combining human and artificial intelligence to collectively achieve superior results and continuously improve by learning from each other. Thus, the need for structured design knowledge for those systems arises. Following a taxonomy development method, this article provides three main contributions: First, we present a structured overview of interdisciplinary research on the role of humans in the machine learning pipeline. Second, we envision hybrid intelligence systems and conceptualize the relevant dimensions for system design for the first time. Finally, we offer useful guidance for system developers during the implementation of such applications.
Reasoning: From Reflection to Solution
What is reasoning? This question has driven centuries of philosophical inquiry, from Aristotle's syllogisms to modern computational complexity theory. In the age of large language models achieving superhuman performance on benchmarks like GSM8K (95\% accuracy) and HumanEval (90\% pass@1), we must ask: have these systems learned to reason, or have they learned to pattern-match over reasoning traces? This paper argues for a specific answer: reasoning is iterative operator application in state spaces, converging to fixed points. This definition is not merely philosophical -- it has concrete architectural implications that explain both the failures of current systems and the path to genuine reasoning capabilities. Our investigation begins with a puzzle (OpenXOR), progresses through theory (OpenOperator), and culminates in a working solution (OpenLM) that achieves 76\% accuracy where state-of-the-art LLMs achieve 0\%. This is not about criticizing existing systems, but about understanding what reasoning requires and building architectures that provide it.
Leveraging LLMs for User Stories in AI Systems: UStAI Dataset
AI systems are gaining widespread adoption across various sectors and domains. Creating high-quality AI system requirements is crucial for aligning the AI system with business goals and consumer values and for social responsibility. However, with the uncertain nature of AI systems and the heavy reliance on sensitive data, more research is needed to address the elicitation and analysis of AI systems requirements. With the proprietary nature of many AI systems, there is a lack of open-source requirements artifacts and technical requirements documents for AI systems, limiting broader research and investigation. With Large Language Models (LLMs) emerging as a promising alternative to human-generated text, this paper investigates the potential use of LLMs to generate user stories for AI systems based on abstracts from scholarly papers. We conducted an empirical evaluation using three LLMs and generated 1260 user stories from 42 abstracts from 26 domains. We assess their quality using the Quality User Story (QUS) framework. Moreover, we identify relevant non-functional requirements (NFRs) and ethical principles. Our analysis demonstrates that the investigated LLMs can generate user stories inspired by the needs of various stakeholders, offering a promising approach for generating user stories for research purposes and for aiding in the early requirements elicitation phase of AI systems. We have compiled and curated a collection of stories generated by various LLMs into a dataset (UStAI), which is now publicly available for use.
Automated Design of Agentic Systems
Researchers are investing substantial effort in developing powerful general-purpose agents, wherein Foundation Models are used as modules within agentic systems (e.g. Chain-of-Thought, Self-Reflection, Toolformer). However, the history of machine learning teaches us that hand-designed solutions are eventually replaced by learned solutions. We formulate a new research area, Automated Design of Agentic Systems (ADAS), which aims to automatically create powerful agentic system designs, including inventing novel building blocks and/or combining them in new ways. We further demonstrate that there is an unexplored yet promising approach within ADAS where agents can be defined in code and new agents can be automatically discovered by a meta agent programming ever better ones in code. Given that programming languages are Turing Complete, this approach theoretically enables the learning of any possible agentic system: including novel prompts, tool use, control flows, and combinations thereof. We present a simple yet effective algorithm named Meta Agent Search to demonstrate this idea, where a meta agent iteratively programs interesting new agents based on an ever-growing archive of previous discoveries. Through extensive experiments across multiple domains including coding, science, and math, we show that our algorithm can progressively invent agents with novel designs that greatly outperform state-of-the-art hand-designed agents. Importantly, we consistently observe the surprising result that agents invented by Meta Agent Search maintain superior performance even when transferred across domains and models, demonstrating their robustness and generality. Provided we develop it safely, our work illustrates the potential of an exciting new research direction toward automatically designing ever-more powerful agentic systems to benefit humanity.
Towards Single-System Illusion in Software-Defined Vehicles -- Automated, AI-Powered Workflow
We propose a novel model- and feature-based approach to development of vehicle software systems, where the end architecture is not explicitly defined. Instead, it emerges from an iterative process of search and optimization given certain constraints, requirements and hardware architecture, while retaining the property of single-system illusion, where applications run in a logically uniform environment. One of the key points of the presented approach is the inclusion of modern generative AI, specifically Large Language Models (LLMs), in the loop. With the recent advances in the field, we expect that the LLMs will be able to assist in processing of requirements, generation of formal system models, as well as generation of software deployment specification and test code. The resulting pipeline is automated to a large extent, with feedback being generated at each step.
A Taxonomy of Architecture Options for Foundation Model-based Agents: Analysis and Decision Model
The rapid advancement of AI technology has led to widespread applications of agent systems across various domains. However, the need for detailed architecture design poses significant challenges in designing and operating these systems. This paper introduces a taxonomy focused on the architectures of foundation-model-based agents, addressing critical aspects such as functional capabilities and non-functional qualities. We also discuss the operations involved in both design-time and run-time phases, providing a comprehensive view of architectural design and operational characteristics. By unifying and detailing these classifications, our taxonomy aims to improve the design of foundation-model-based agents. Additionally, the paper establishes a decision model that guides critical design and runtime decisions, offering a structured approach to enhance the development of foundation-model-based agents. Our contributions include providing a structured architecture design option and guiding the development process of foundation-model-based agents, thereby addressing current fragmentation in the field.
Control Plane as a Tool: A Scalable Design Pattern for Agentic AI Systems
Agentic AI systems represent a new frontier in artificial intelligence, where agents often based on large language models(LLMs) interact with tools, environments, and other agents to accomplish tasks with a degree of autonomy. These systems show promise across a range of domains, but their architectural underpinnings remain immature. This paper conducts a comprehensive review of the types of agents, their modes of interaction with the environment, and the infrastructural and architectural challenges that emerge. We identify a gap in how these systems manage tool orchestration at scale and propose a reusable design abstraction: the "Control Plane as a Tool" pattern. This pattern allows developers to expose a single tool interface to an agent while encapsulating modular tool routing logic behind it. We position this pattern within the broader context of agent design and argue that it addresses several key challenges in scaling, safety, and extensibility.
Towards a Periodic Table of Computer System Design Principles
System design is often taught through domain-specific solutions specific to particular domains, such as databases, operating systems, or computer architecture, each with its own methods and vocabulary. While this diversity is a strength, it can obscure cross-cutting principles that recur across domains. This paper proposes a preliminary "periodic table" of system design principles distilled from several domains in computer systems. The goal is a shared, concise vocabulary that helps students, researchers, and practitioners reason about structure and trade-offs, compare designs across domains, and communicate choices more clearly. ROMAS: A Role-Based Multi-Agent System for Database monitoring and Planning
In recent years, Large Language Models (LLMs) have demonstrated remarkable capabilities in data analytics when integrated with Multi-Agent Systems (MAS). However, these systems often struggle with complex tasks that involve diverse functional requirements and intricate data processing challenges, necessitating customized solutions that lack broad applicability. Furthermore, current MAS fail to emulate essential human-like traits such as self-planning, self-monitoring, and collaborative work in dynamic environments, leading to inefficiencies and resource wastage. To address these limitations, we propose ROMAS, a novel Role-Based M ulti-A gent System designed to adapt to various scenarios while enabling low code development and one-click deployment. ROMAS has been effectively deployed in DB-GPT [Xue et al., 2023a, 2024b], a well-known project utilizing LLM-powered database analytics, showcasing its practical utility in real-world scenarios. By integrating role-based collaborative mechanisms for self-monitoring and self-planning, and leveraging existing MAS capabilities to enhance database interactions, ROMAS offers a more effective and versatile solution. Experimental evaluations of ROMAS demonstrate its superiority across multiple scenarios, highlighting its potential to advance the field of multi-agent data analytics.
app.build: A Production Framework for Scaling Agentic Prompt-to-App Generation with Environment Scaffolding
We present app.build (https://github.com/appdotbuild/agent/), an open-source framework that improves LLM-based application generation through systematic validation and structured environments. Our approach combines multi-layered validation pipelines, stack-specific orchestration, and model-agnostic architecture, implemented across three reference stacks. Through evaluation on 30 generation tasks, we demonstrate that comprehensive validation achieves 73.3% viability rate with 30% reaching perfect quality scores, while open-weights models achieve 80.8% of closed-model performance when provided structured environments. The open-source framework has been adopted by the community, with over 3,000 applications generated to date. This work demonstrates that scaling reliable AI agents requires scaling environments, not just models -- providing empirical insights and complete reference implementations for production-oriented agent systems.
Reward Reports for Reinforcement Learning
Building systems that are good for society in the face of complex societal effects requires a dynamic approach. Recent approaches to machine learning (ML) documentation have demonstrated the promise of discursive frameworks for deliberation about these complexities. However, these developments have been grounded in a static ML paradigm, leaving the role of feedback and post-deployment performance unexamined. Meanwhile, recent work in reinforcement learning has shown that the effects of feedback and optimization objectives on system behavior can be wide-ranging and unpredictable. In this paper we sketch a framework for documenting deployed and iteratively updated learning systems, which we call Reward Reports. Taking inspiration from various contributions to the technical literature on reinforcement learning, we outline Reward Reports as living documents that track updates to design choices and assumptions behind what a particular automated system is optimizing for. They are intended to track dynamic phenomena arising from system deployment, rather than merely static properties of models or data. After presenting the elements of a Reward Report, we discuss a concrete example: Meta's BlenderBot 3 chatbot. Several others for game-playing (DeepMind's MuZero), content recommendation (MovieLens), and traffic control (Project Flow) are included in the appendix.
BIMgent: Towards Autonomous Building Modeling via Computer-use Agents
Existing computer-use agents primarily focus on general-purpose desktop automation tasks, with limited exploration of their application in highly specialized domains. In particular, the 3D building modeling process in the Architecture, Engineering, and Construction (AEC) sector involves open-ended design tasks and complex interaction patterns within Building Information Modeling (BIM) authoring software, which has yet to be thoroughly addressed by current studies. In this paper, we propose BIMgent, an agentic framework powered by multimodal large language models (LLMs), designed to enable autonomous building model authoring via graphical user interface (GUI) operations. BIMgent automates the architectural building modeling process, including multimodal input for conceptual design, planning of software-specific workflows, and efficient execution of the authoring GUI actions. We evaluate BIMgent on real-world building modeling tasks, including both text-based conceptual design generation and reconstruction from existing building design. The design quality achieved by BIMgent was found to be reasonable. Its operations achieved a 32% success rate, whereas all baseline models failed to complete the tasks (0% success rate). Results demonstrate that BIMgent effectively reduces manual workload while preserving design intent, highlighting its potential for practical deployment in real-world architectural modeling scenarios. Agentic Software Engineering: Foundational Pillars and a Research Roadmap
Agentic Software Engineering (SE 3.0) represents a new era where intelligent agents are tasked not with simple code generation, but with achieving complex, goal-oriented SE objectives. To harness these new capabilities while ensuring trustworthiness, we must recognize a fundamental duality within the SE field in the Agentic SE era, comprising two symbiotic modalities: SE for Humans and SE for Agents. This duality demands a radical reimagining of the foundational pillars of SE (actors, processes, tools, and artifacts) which manifest differently across each modality. We propose two purpose-built workbenches to support this vision. The Agent Command Environment (ACE) serves as a command center where humans orchestrate and mentor agent teams, handling outputs such as Merge-Readiness Packs (MRPs) and Consultation Request Packs (CRPs). The Agent Execution Environment (AEE) is a digital workspace where agents perform tasks while invoking human expertise when facing ambiguity or complex trade-offs. This bi-directional partnership, which supports agent-initiated human callbacks and handovers, gives rise to new, structured engineering activities (i.e., processes) that redefine human-AI collaboration, elevating the practice from agentic coding to true agentic software engineering. This paper presents the Structured Agentic Software Engineering (SASE) vision, outlining several of the foundational pillars for the future of SE. The paper culminates in a research roadmap that identifies a few key challenges and opportunities while briefly discussing the resulting impact of this future on SE education. Our goal is not to offer a definitive solution, but to provide a conceptual scaffold with structured vocabulary to catalyze a community-wide dialogue, pushing the SE community to think beyond its classic, human-centric tenets toward a disciplined, scalable, and trustworthy agentic future.
Discovering Effective Policies for Land-Use Planning with Neuroevolution
How areas of land are allocated for different uses, such as forests, urban areas, and agriculture, has a large effect on the terrestrial carbon balance, and therefore climate change. Based on available historical data on land-use changes and a simulation of the associated carbon emissions and removals, a surrogate model can be learned that makes it possible to evaluate the different options available to decision-makers efficiently. An evolutionary search process can then be used to discover effective land-use policies for specific locations. Such a system was built on the Project Resilience platform and evaluated with the Land-Use Harmonization dataset LUH2 and the bookkeeping model BLUE. It generates Pareto fronts that trade off carbon impact and amount of land-use change customized to different locations, thus providing a proof-of-concept tool that is potentially useful for land-use planning.
